Is there a way to disable some of the install options on this software if we plan to deploy it to multiple systems? Also, is there a way to disable the 'save password' option?

There are ways to control the features available to a user on a number of different levels. All of them require you to be able to deploy additional registry settings to the users system at the same time you deploy the software. One of the most requested feature controls is the ability to disable the 'remember password' feature. There are a number of others as well.
