I've tried setting this to YES and PROMPT (saving the configuration each time), but it doesn't do anything! I hope I can get this working...
I'd like to know if I can keep the "close application on disconnect" configuration normally set to NO, with the ability to change it temporarily during a script to YES. This would allow me to open/close the program when I start/stop a script, but would stay open normally...

In the tabbed interface, 'close app on disconnect' is really 'close tab on disconnect' because multiple sessions may be open.
Access to these settings is not directly available via the scripting API. However, the settings are stored in the registry, so you should be able to find some VBSCRIPT examples to change them there.
